1. I find the religious jokes to be rather classy considering more modern comedy, and I find the jokes to be less about religion and more about ignorance around it...
2. Keep in mind, this was the 80's. movies such as Beatlejuice (the use of language in that made it obviously a pg 13 movie, although still rated pg) Jaws, one of the bloodiest movies the world has seen, and several others were all released in this decade...
So yeah, the convent scene was a bit risque, but besides that...
