You should NOT play the F# on the low E string with your thumb. The thumb should NOT reach over the fretboard anyway. If you do not believe me, then look at how Mason Williams is playing: watch?v=mguzKze1sYo. And that`s my advice for beginners: do not start with this song right away. Try some easy Fernando Carulli or Matteo Carcassi etudes that will keep you motivated. You wil progress much faster. Otherwise you might lose your motivation and end up giving up guitar.

That's not a classical guitar. Classical guitar music is played on a Classical Guitar. This song is supposed to be play with a Classical guitar, is also played with along an orchestra. And one of the left hand positions to follow is to have your thumb underneath the neck, facing straight to your index finger over the fretboard. That's basics.
