I agree that 4:3 should be the preferred format for YouTube -- and I actually shoot in 4:3, giving myself room on top and bottom, and then in post I crop it to 16:9. This way, I can make last minute tweaks to compositions as I see fit. I can give the shot more headroom or less, I can zoom in and/or pan to the left and right. 16:9 also compresses better on YouTube.
But yeah, if you're shooting strictly for YouTube, then 4:3 should be the only way to go.
